I could see how the church wouldn't like yoga at all as it focuses inwards compleatly. Yoga is the study of the Self, and to a Christian this is humanist and therefore anti-Jesus. You should focus your attention on Jesus.
They miss the reason you are focusing on the Self. The yogic philosophy is that the Devine (and yoga isn't specific here, it could be any God you wish, or a God you make up, or whatever you wish) is inside everything. Therefore, if you know yourself, you learn to know the Devine.
There are also several parts of yoga, the physical aspect is only one peice of the puzzle. Maybe he likes the excercize but not the meditation. Maybe he likes the yamas and the niyamas (rules to live a good life) but not the idea of samadhi (bliss from enlightenment)
